When did you begin to encounter this? More importantly, when did you last notice it working properly?
I'm running into this now on Counter-Strike Source. Fedora 18, 64 bit, nvidia 304.88, stock GNOME. Last time I played (and it worked fine) was maybe 5 days ago; a steam update was applied right before it stopped working. The mouse will work propery when Shift-Tabing to bring up the community menu in game, but when that menu is closed the mouse still doesn't click. TF2 and Bastion work fine, if that means anything.
I confirm this bug for Source games like DoDS/CSS for me. I played at DoDS this morning at 9.00AM (France) and since the latest update (12.15PM) the mouse does not works in the game menu and in a party.
The GoldSrc games like CS/HL have not this problem.
I can confirm this problem too, it started happening after installing the steam update this morning. I can't click any menu options and if I can manage to enter a game, mouse only works in the horizontal axis with a ultra high sensitivity and I can't fire or anything.
Same problem in CSS.
I first noticed this issue last night. The last time I tried playing was 1 or 2 days before that and there were no problems.
I tried deleting my local game files and re-downloading them, but that did not fix the issue either.
edit: I should note that I applied some OS updates yesterday, including a kernel. When I first tried to fire up DoD:S yesterday, I believe I got an open GL error, so I reinstalled my video driver (310.44). When I tried to open Steam again, there was a steam update. After that, DoD:S would start but the mouse would not do anything.
Same here since this afternoon for Dod:S and Cs:S (no problem in other games such as Dod or RedOrchestra...) Also tried to change m_rawinput but it didn't do it. Noticed strange logs in console
JOY_AXIS_X: mapped to turn (absolute) JOY_AXIS_Y etc...... Advanced joystick settings initialized.
I don't own a joystick... Also noticed that if I try to change shortcuts, every mouse button is now mapped as "MOUSE4"

same here. Both CS:S and DOD:S load properly but do not respond to mouse clicks or mouse hover actions. I can bring up the console using ` though.
I can confirm same bug too for CS:S. This happened after last kernel update and steam client update. (I did both at the same time so don't know which one broke the mouse IO. (ubuntu12.10-64bit, tried both lxde and unity)
OTOH, TF2 is still running normally.
Don't see a way of registering interest so here is my +1 started happening after latest update. worked last night before updating.
Yup, I'm having the same exact problem that's being described by pretty much everyone else. At first I thought it was a build of the x-server from xorg-edgers and/or the ubuntu raring build server that screwed up, but now that I'm looking at the system information of other people I notice my x-server version is not the same. So yeah, it seems like this is independent of the x-server AND nvidia drivers.

I'm using legacy fglrx drivers and experiencing this issue. I was able to get into a game by using the keyboard. Once in, I randomly spin around; something is definitely off with the mouse...
It only starts affecting me after the April 12th, beta update (just tested on copy that was working), but reverting to non-Beta doesn't help.
Same issue here, with DOD: source and CS : source. It happens since last time steam updated (13 April).
I'm also experiencing this issue, around the same time period as everyone else mentioned. Using Fedora 18 64 bit.
Was working earlier tonight, but then after getting a friend to download CS:S, he was having the same mouse issue. I tried loading my copy back up, got a Steam update, and now mine is also having the mouse issue. We're both running Ubuntu 12.10 64-bit, non-beta Steam, and he's running ATI legacy drivers, and I'm running the most recent AMD proprietary drivers. Cards are Radeon HD 4650 and Radeon HD 6670
Fixed for me since yesterday update.
I can confirm that it's fixed for me as well. Got an update for it last night, and now it runs flawlessly again.

DoD Source no longer recognizes any mouse clicks, even on the menu. I am able to enter a server using the keyboard. When I spawn and I move the mouse the room acts like it's spinning extremely quickly and mouse clicks do not work.
I'm running Kubuntu 12.10. Nvidia beta driver 319.12, 310.44 did the same.
I've tried various launch options like m_rawinput 0 or 1, but it did not help.
