Steam Controller config does not work for Mark of the Ninja #2961

I'm using an original xbox controller which naturally resembles the xbox 360 controller pretty well, but some button mappings differ. I've used the Big Picture Mode controller configuration to map the 360 pad buttons to the buttons on my pad, saved and uploaded the configuration. This works well with FEZ, where the (X) button in-game is now mapped to the physical (X) button, etc. However, Mark of the Ninja seems to ignore this remapping, here the in-game (X) button is mapped to the much smaller white button and (Y) also maps to something completely different, which makes the game pretty much unplayable with the controller.

Also, why is the controller configuration menu only available in Big Picture Mode?

This is actually a problem with the game they have to switch to libsdl 2 to have it working... would also solve the problem where my keyboard is detected as a joypad and i need to kill the game from a tty or, from the unexperienced user POV, forcefully shutdown the pc and that many joypad are totally unusable with this game.
