I've solved the issue for now, it's not a perfect fix but it works. the fix was to re-enable the legacy homeworld overrider in the main menu, and to make it override the terrain if terrain models aren't what they should be.

Unfortunately I've had to remove this "fix" for now, since it completely ruined the randomisation aspect of the homeworld overrider, for some reason. I'll need to do some more work looking into this later.
For now, just re-enabling the legacy overrider is the only solution I can find. Therefore, I've re-enabled and fixed that part of the mod, and for now I'll close the issue.
I think it's because of the different rock variants of homeworld planets, not sure though.
