Fix broken image links in document markdown #4

Almost all image links in the documentation markdown assume that the img directory is in the current directory - actually, it's in a directory one level below.

This results in no images being shown in the rendered markdown. Change the links to fix this.

@einon Thanks for the changes. I am going to merge them now; however, it does not solve the problem of displaying image at http://penncnv.openbioinformatics.org/ correctly (it was working, but I guess readthedocs updated their software so it no longer works). I will investigate more.

Thanks - are you sure you're not looking at a cached version? Openbioinformatics.org displays the images correctly for me.
