Write docs on why "Homepage Featured" stories appear large in archives
Add checkbox to theme options to prevent "Homepage Featured" stories (and others?) from appearing with the large image in the archives

From #1144:

On the homepage, the stories in the river below appear larger if the "homepage featured" prominence taxonomy term is added to them. This is a way to call out featured stories in the river and make them more visually appealing/distinctive. You can make them appear smaller (more like they were in the previous version) by removing that term from them.
