You're running the minecraft server jar.
I'm having the same issue, I just put up a Natural Magic server and it spawns vanilla biomes. I set the level type to ATG and made a new world and I still get vanilla.
You're still running the minecraft server jar.
If I remember correctly, I wasn't running the correct part... Are you running from a batch file?

I cannot remember exactly, but if you Google "minecraft batch file" or something like that, it will tell you how to make one, its really easy.
The reason it's vanilla is because that jar file doesn't know to include all the mods, its the standard minecraft server jar file. The batch file will tell it to work properly.. Hope that helps!

The server is on a paid hosting site. All the mods work it's just the world is vanilla. It doesn't have any of the mods plants, trees, and other biomes. When I unzipped the pack there was a note that read to set the level type to ATG ( Alternate Terrain Generation ). I did this and made a new world and I still got vanilla.

All of those jars are vanilla. You need to run the forge jar.
Do you mean the spigot.jar and craftbukkit.jar? I read that the forge.jar had to be renamed as custom.jar?
As in, all the client side mods like Rei's Minimap load in, but the mods for everything else just don't seem to be working correctly. I downloaded it from the ATLauncher but it is not working at all. Help?
