Guys the end to end fitting pipeline (generate-report) is working with skopt, gridsearch, and hyperopt.

I've done all of the code refactoring that comes to my mind. I've updated/added most of the docstrings. Some docstrings may remain, but I would like to take that up after the public health paperwork.

Is it okay if we merge this branch? I think the last thing that is remaining in this branch is fixing mcmc.py. Can we take that up after the public health paper?

Or rather, we can take that up after the PH paper script is written up, and the experiments have begun.
