Given association result file doesn't contain any Amino Acid markers. Please check it again. #12

Hello,

I am analysing my data using HATK. Evertything seems to work nice, but when I look at the Manhattan plot, I only see "light grey squares" (so, intergenic dbSNP markers) and I don't get the heatmap, as there are no amino acid markers. I have also tried to implement each module separately, but it didn't change anything. I have also tried to use different imgt version, but I got the same error. I have done the HLA imputation using CookHLA but I didn't get any error. What did I do wrong? I apologize for any mistake on my side, it's the first time I work on anything like this!

Hi, Thank you for your interest in HATK.

It seems the bMarkerGenerator failed to add HLA related markers with the outputs from the IMGT2Seq and NomenCleaner.

Could you show the 1st 10 ~ 20 lines of

(1) NMA3_EN/HLA_DICTIONARY_AA.hg18.imgt3440.txt (2) NNMA3_EN/HLA_DICTIONARY_SNPS.hg18.imgt3440.txt (3) the 2-field CHPED file generated from the NomenCleaner (maybe 'NMA3_EN/*.imgt3440.2field.chped')

those files?

Anonymize sample labels in the (3) if necessary.

(+ Is the output directory 'NMA3_EN/'? There are 'NNMA3_EN/' and 'EN/' used for the output directory in your message. Are they typos?)

Last week, I replicated the error in my system but haven't found the cause yet. I checked the error comes near this line.

It's really bizarre, because the hped file looks perfectly fine...
