Well, this is not a bug but an incompatibility.
Anointments is applied to a tool or weapon in the offhand slot, but weapons that are considered two-handed cannot be in the offhand slot. To be more precise, technically they can be in the offhand slot in the inventory, but the game treats this as an empty slot and applying anointment is essentially impossible. And again, it's not a bug on either side. It's just the way Better Combat works.

Anointments is impossible to apply to two-handed weapon.
What you expected to happen:
Be able to apply anointments to a two-handed weapon in some alternative way.
Suggestion:
Implement alternative way of applying anointments to tools and weapons.
As an example:
Combining an anointment with a tool with right click in inventory. Something like putting items in a bundle.
