Did you ever find a solution to this? I've been having this issue intermittently for years, on every version or configuration of EVE and/or Scatterer that I've ever used, and using both the stock and JNSQ solar systems. It seems to happen at certain altitudes very frequently and at others not at all. Yours is the only bug report I can find that describes the problem coherently.

I noticed this happens every time I load a save near the planet. It happens with all the planets with a cloud layer.
