The HTML is built from a LaTeX source, so there's no point to fixing the former. Near as I can tell, it's a systematic problem with the README's use of what you might call ambiguous references (say, for the definition of FOO and for the tutorial on FOO). It used to work, but doesn't, any more.
I've been thinking about transitioning the documentation to another system, for other reasons, as well, but I haven't gotten around to it, or felt it was a priority.

Quite a few anchors are broken. Apparently it was reported a few times on forums. I'm thinking about going through them and labeling manually. Would you accept such pull or you have something more robust/automatic in mind?
