This restores the edit/discuss buttons to the top of the page, and removes the two links from the homepage that I believe were put there as a stopgap.
The top of the page now looks like this:
The edit button's URL is constructed using the github org/repo/branch data specified in _config.yml, and should work automatically for any pages you add to this project beyond just index.md.
