Instructions.txt file that is generated offers links to instructions for the installation of rippled, but does not provide guidance on where the user should copy their new cfg file.

You have the cfg file anywhere if you specify the --conf parameter on start. It will use /etc/opt/ripple/rippled as path otherwise.

instructions.txt has links to installation guides that should take care of that.
