I've seen this issue before, but I'm sorry to say I don't know how to resolve it. This is strictly a Rainmeter issue - it has nothing to do with the suite I have coded.
My absolute best guess as to why this is an issue is that Rainmeter (or Windows itself, as the thread I refer to below suggests that Z-Positioning, which is the cause of the issue, is ultimately controlled by the OS even if Rainmeter has "some" control of it) cannot process fast enough the changes in focus and requires that fraction-of-a-second to realize "Oh, the desktop is no longer on focus" and puts itself below the application windows. It makes sense, but there's no way to concretely prove this is 100% the case.
Here is the thread on the Rainmeter forums by a user that has the exact same issue as you, and it looks like this issue was never resolved. They also posted a YouTube video that demonstrates their issue - all skins, when you focus an application window, briefly flickers at the top of the screen before returning to the desktop. It's just like yours, the only difference being that for them, it happens irregularly rather than every click.
The only suggestions I can provide are making sure your Rainmeter version is up to date, your drivers as well, and check your Rainmeter options to see if anything could be playing into the issue such as Game Mode
, Hardware Acceleration
and even external graphical settings for things like your GPU. Other than that, I'm sorry to say this issue's scope is beyond my capabilities as it is a problem with Rainmeter which I am not a developer of.
