Subler produces silent audio tracks #792

What steps will reproduce the problem?
1. Converting any mkv file.
2. Independet of source audio format (DTS, AC3, AAC).
3. Independet of downmix setting, even when using Passthru.

What is the expected output? What do you see instead?
An mp4 video file with an audio track that is not silent. The audio streams are 
there, but they are silent.

What version of the product are you using? On what operating system?
Subler 0.31 on OSX 10.10.2

Please provide any additional information below.
I am not sure when this started. Re-installing Subler did not help.

Actually I just noticed that the AAC streams are 0 seconds after encoding.
