In fact, there seems to be another problem along these lines. Moving the ximeraLatex directory to the C drive made things not compiles nicely. I would get the error "line 204 - I can't find file `firstExample.aux' \end{document}" and then an Emergency stop. Everything worked fine if I copied the directory back to Documents and compiled from there.
I think I've accounted for your suggestion in the README file. What do you think now?

Also, make sure you only have one copy of ximera.cls around. If you have more than one, it will be a bit unclear which MiKTeX is using.
Looks good. I did have two copies of the cls file, but even deleting the one in my copied directory still allowed for error-free compiling.
In the current download instructions, you suggest to clone the repository to ones local computer and then to move that directory to C:/localtexmf/tex/latex/. In windows at least, this throws an error in the github client (because it cannot find the directory). I was able to select "find files" and locate the files, but perhaps it would be worth mentioning this in the instructions.
