Fixed problem numbering in shuffle, wordchoicegiven, and added a bunch of comments #80

Added a lot of in-line documentation and modified work to adhere to the dtx deployment method. Also fixed wordchoicegiven as per Bart, and stopped the shuffle package from clobbering the problem numbering.
