I have fixed footnotes to work correctly both in the pdf version (as normal footnotes would work in latex) and in the published version (as expanded, colored, parenthetical statements. Color can be changed by the user).
I have also added a few tweaks and conditionals to better handle the display/listing of outcomes and authors, as before these were the only "footnotes" being used and so the entire footnote system was hacked to work for those.
Specific Changes:
Footnotes now work (from the user's side) like one would expect.
The change to \thefootnote used to suppress the display of the symbol, both in the text and in the footer, for authors and outcomes are now local scope renewals, meaning that the footnote definition will return to the normal footnote definition after the author and outcome have been recorded/displayed (Note here, currently the footnote is manually set back to the beginning for numbering under the assumption that one would use the \author and \outcome commands at the start of the page, but this should be fixed to offset iteratively eventually to avoid weird doubling-up numbering. Worst case, a user can manually fix the numbering if needed within the document itself).
The conditionals "noauthor" and "nooutcomes" have been changed to "suppressAuthorDisplay" and "suppressOutcomeDisplay" to better represent what they do. No changes to the actual options that set these conditionals were changed, so there should be no problems with retroactive documents.
New conditionals "author" and "outcomes" made to detect if the user has supplied any of either. This allows latex to suppress the display of these things if footnotes are used, but no author or outcomes are given (previously empty versions were displayed in this case). Again, no user-side changes should be necessary as it was all behind-the-scenes work.
Various commenting was included to give a better idea of intent and actions of given lines. Given the .dtx formatting, I don't know if this is acceptable, but the comments can be moved or deleted if needed.
Known issues:
Currently the formatting of the footnotes in the online version is an in-line parenthetical, but ideally it would be a pop-up overlay with the text which could be closed. Unfortunately I can't seem to get the html and js to behave nicely, so I've settled for the in-line version for now.
