I found that chrMT appears in the .bed and .junction files, but not in the final counts table.
I was wondering if there is any way to help me generate a circRNA counts table with mitochondrial circRNAs.
We did not set filters on the name of chromosomes. Theoretically, if your gene annotations contain mitochondrial genes, it can report mitochondrial circRNAs.
