InPYranoid: InParanoid.pl, python style #2

Currently the implementation of InParanoid is a Perl script (in /projects/ps-yeolab/software/inparanoid_4.1/inparanoid.pl) where you have to comment out what features you want or don't want (...sigh....). Goal here is to at least write a python wrapper around inparanoid.pl if not completely rewrite it in python.
