I'm trying to reproduce the scripted analyses and things are going great so far! The first two plots are perfect.
But now I hit a snag, because there is no external phylogeny file "filtered_unique_species.nwk" required on line 277. I checked the original paper and I was not able to find the file.
Could you please add the file or explain in the script where to obtain it? Thanks!
