What folder are you clicking Sync to AEM from? Looks like from the logs, you're clicking on jcr_root?

Hmm I've tried to reproduce the issue some more... On AEM 6.1 I can't seem to reproduce it on Mac or Windows versions available to me using the default Geometric code AEM builds, or using my companies code base.
What AEM and OS version are you running?
As well, would it be possible to create a Content Package for me containing the nodes not syncing properly? You should be able to filter out any code if you don't want to share that.
I m on Mac high Sierra 10.13.6 (17G65) This is an AEM 6.4 installation.
I will have to get permission on making a package for you. Would It work if there were no .js or .html files? Just the .content.xmls and related?

Yah, I should be fine without the html or js files. Just the directories and .content.xml files. You can create the package from the Package Manager filter it down to maybe one or two components you're having issues with. Then you can unzip it, delete the code files, and rezip it. (Or add excludes in the filters of the package when you build). You can email me it at: aem@yuniyasha.com
I won't be able to get a jar for 6.4 until Tuesday (My company is still stuck on 6.1) but I'll try the content package in 6.1 once you send it and see if I can reproduce the issue.
So I got my hands on a 6.4 Jar finally. Tried to reproduce the issue with it. I am able to sync .content.xml files fine, and running Sync to AEM from right clicking folders seems to work as you'd expect. So just waiting on a content package from you, if possible, so I can continue trying to reproduce the issue.
Hanging up on permission. Will notifiy when I can send it.

I am editing a .content.xml menu file. If I try and save it shows 0 files updated. If I click on the folder in the file tree and Synch File to AEM from the context menu.
I get the following error:
