Cleanup pipeline, add documentation #41

Planning on cleaning up some parts of the pipeline and adding documentation for the scripts. @justjhong @PierreBoyeau anything in particular I should take a look at?

That would be awesome. Other than adding documentation, could you look at this issue. https://github.com/YosefLab/scvi-v2-reproducibility/issues/35. Ideally we would like to consolidate loading results in the plotting scripts so messing with file paths isn't an issue. Currently the xarray ones are all hardcoded. We might also want to load these lazily as to not run into memory issues.
