6 years ago I'm having a similar issue with Firefox and Dan Hulme on Stack Exchange suggests that the yubiclip app manifest may be used to fix the problem
All other app links work the correct way, but on marshmellow and nougat chrome overrides yubiclip and opens the link. The only way around it is to clear all app permissions. Clearing just chrome or yubiclip doesn't work, neither does removing the default browser preference.
