ZFIN / zebrafish-anatomical-ontology

Ontology describing the anatomy of Danio rerio from a single cell to adult fish. The namespace of the ontology is zebrafish_anatomical_ontology the prefix is ZFA. Updates to ZFA are released every other month. A subset of the ZFS http://purl.obolibrary.org/obo/zfs.obo is packaged with this ontology.

ZFA has some duplicate definitions, probably a copy-paste error. See below!

Undifferentiated mesodermal component of early trunk or tail segment or metamere derived from paraxial mesoderm; forms the myotome sclerotome and perhaps dermatome.

Somite-derived body wall muscle present ventral to the horizontal myoseptum.

Somite-derived body wall muscle present dorsal to the horizontal myoseptum.

Protoglomeruli in the medial region of the glomerular layer of the olfactory bulb.

Protoglomeruli in the lateral region of the glomerular layer of the olfactory bulb.

Protoglomeruli in the central zone of the glomerular layer of the olfactory bulb. The central zone protoglomeruli have somewhat indistinct boundaries.

Portion of the somite giving rise to body wall muscle masses.

Patches of thickened pseudostratified epithelium of the inner ear consisting of regular arrays of sensory hair cells interspersed with supporting cells. Each patch has its own characteristic shape and polarity pattern. (See Anatomical Atlas entry for sensory patches of the ear by T. Whitfield.)

One of two large glomeruli located in the ventroposterior zone olfactory bulb.

One of eight distinct lateral lines in the 4-day larva. A sensory system on the surface of the fish consisting of small sensory patches (neuromasts) distributed in discrete lines over the body surface. The lateral line system is stimulated by local water displacements and vibrations and detects propulsion of the fish through the water as well as facilitating shoaling prey capture and predator and obstacle avoidance. (See Anatomical Atlas entry for lateral line by T. Whitfield.)

Midbrain interneuron located in the medial midbrain.

Medial ventral region of the somite that will form vertebral cartilages.

Lip that covers the lower portion of the mouth.

Hypobranchial ossifications 1-3 develop in the small hypobranchial cartilages that lie between the medial tips of the ceratobranchials and copula 1. The first and second hypobranchials are small and irregular in shape; one or both ossifications are absent in some adults.

Hindbrain segment or neuromere.

Glomerulus located in the mediodorsal zone of the olfactory bulb.

Glomerulus located in the lateral zone of the olfactory bulb.

Fluid-filled brain cavity.

Diencephalic nucleus which is part of the caudal tuberculum. From Neuroanatomy of the Zebrafish Brain.

Cranial nerve that innervates gill muscles.

A RoL2 interneuron that is part of rhombomere 2.

Most of these are necessary but not sufficient usually missing positional or shape information. They were made intentionally since it was the best that could be done at the time with the resources allocated. I will start updating.

Ahhh ok! Thanks for the clarification!

ybradford commented 4 years ago

@cerivs I fixed a large swath.

cerivs commented 4 years ago

These should no longer be a problem.
