Seems not to be the issue: The laser is switching off completely within about 30 to 50 microseconds but the scanners move with a bit of latency. So we need to wait about 100 microseconds extra before turning the beam back on, the scanners are where they need to be and all is good.
At 1ms there is a fairly obvious but very dim line that extends away from the stimulus spot and towards the target. It's very possible that this is too dim to be of significance, but we do not know for sure.
In digital mode the laser will switch much faster and there is a mixed modulation mode. So we could try this to get faster switching. The bandwidth of the digital is 150 kHz but analog is 50 kHz.
