Holy cow. Looks like Godot isn't sending any event when the currently edited object is not the terrain. I asked why in this issue, but now I see what kind of trouble it causes. I don't know how to fix this currently, I'll open an issue on Godot. As a workaround, you may want to deselect the terrain node.
