switched to raxml-ng tree from 100 searches
reduced overhead
added CLI to allow specifying :
- individual/multiple input contig files
- number of threads
- custom catA file
switched to thorough placement
added automated call to gappa examine graft

added another option to allow for already combined files (like catA-v3.fa) to be processed (-m)
