Time stepping rebased #41

This was not a pleasant rebase. I think I changed everything correctly, but I can't be sure. I left the time_stepping branch alone in case we need to get it back.

@bindi-nagda: before merging, you should check that the example you run on the time_stepping branch also gives the same output as this branch.
