program keeps running，no new files #20

Hi, I tried to use monomer_inference in rice (2Mb sequence in centromere), the script keep running 4 days, but didn't generate new files 2 days ago. Is it right? And I found the parameter --min-cluster-size. Can you explain this parameter, should I improve it?

Hi,

Wow, 4 days seems too long if you are not running it on reads. Did you try adjusting the number of threads (-t, --threads, by default 1)? How long is your monomer?

Could you please share the data with me at abzikadze@ucsd.edu? I will then take a look and see if you might need to adjust any defaults.
