Currently (0.1.0) the subs go into the top level Nina data directory. If your file patterns include a subdirectory like "flats" or "darks" they will go into flats and darks subdirectories in the top level but it would be better to have them go into a directory like "new calibration". This would both make it more obvious wherere they should be and keep the top level more organized (especially if the user isn't using subdirectories in the file patterns.)
