This looks good to me. I will make a quick test of integration on my development environment and if everything's fine I'll merge into the main codebase.

I will merge the PR but I will also immediately after fix the "custom" section.

This PR was also completely missing its "output-files" section. I will add it back in my next commit.

I will deploy this on the CBRAIN service this afternoon and test it. it's possible it will require further adjustments.
