Hmm, to be honest, I think I had this with Audirvana a few years ago. The issue was in AppleHDA, and not really in the resources. For some reason it started to send an invalid signal depending on sound frequency.
I could suggest trying to change your output frequency to 44.1 or 48 KHz, and see if it helps. There also is -alcdhost
boot argument now, which allows you to use custom audio engines. Unsure if Boom have any, but Audirvana does, and this could workaround the issue.
All in all, I am afraid only Apple could really fix this (since neither I, nor probably any other devs could spend a lot of time reversing and debugging AppleHDA stuff). If VoodooHDA works for you, then I see no reason not to use it. Somebody on applelife made proofs that they produce pretty much the same sound if this bothers you :)

After upgraded to your 1.1.4 version, sound enhancement apps work like a charm!
Fix ALC236 layout 13's Headphone amplification

Well, since it is the only change over layout 13, it must be it. Though, to be honest, I have no idea what the changes were. Nice to hear it works, however.

My HDA is ALC236. Sound will break every few seconds when using enhancement apps such as Boom 2 or Boom 3D It works normally when using VoodooHDA. My appleALC on my PC (ALC892) works perfectly with those apps so it might not be a common issue.
