In setup-mac-pkg.sh.ejs, VDHCoApp is run once "to setup pointers to native messaging host applications" before installation.
Apparently the Little Snitch app performs an Identity Check of the VDHCoApp and detects this modification and will, by default, block all its network connections. In searching for what was happening, I saw some indication that another security product or person may have flagged VDHCoApp as malware, perhaps for this same reason. Obviously, this isn't happening often, or it would be a major issue.
I was able to tell Little Snitch to bypass the identity check for VDHCoApp, so I can use it. However, you might consider if you can avoid this app from appearing modified.
If nothing else, this issue may explain to others running Little Snitch that VDHCoApp is failing the identity check because of how it is installed, and not necessarily because some bad actor modified it.
I am currently using VDHCoApp 1.6.1 but the latest (1.6.3) has the same setup file. I am using Little Snitch 4.6 (latest of the version 4). The documentation for Little Snitch 5 for Identity Check is the same as for Little Snitch 4.
