Description: this PR adds all the existing (and reviewed) core graph functionality to the master branch (which is still on my early graph_tools.py). This is just to start to get the master branch (and a potential deployment branch) completely up-to-date.

Any further updates, like the merging branch, can be added via a separate later PR.
