REF: Refactor segment_wells #31

segment_wells in microscope_automation has multiple issues:

use of deprecated code: Function ``watershed`` is deprecated and will be removed in version 0.19. Use ``skimage.segmentation.watershed`` instead.
No proper error handling
does not follow general structure of software architecture

The largest thing I noticed was the global variable app is being used for the GUI. I'd like to remove this global variable entirely and pass the GUI around as needed.
