Fixed handling of variables with mixed grids

This PR maybe shouldn't be merged as-is, as I've subsetted the variables to only those that need fixing.

@AndyHoggANU Can you re-run the 1 degree and I'll check it is all ok. Then we'll re-run the other resolutions. I'll need to check which variables are needed for those cases.

Sorry for yet another bug!
