Errorneous message in mega.sh #203

The mega.sh script uses the flags -g and -s. For juicer I use -z and -y , but these flags do not work with the mega.sh script.

So I used mega.sh -g a.lines.fasta -s AWS_MboI.txt

AWS_MboI.txt not listed as recognized enzyme, so trying it as site file.
Ligation junction is undefined

Is this message normal and is this the correct way of running the script on these files?
