Update to readme #36

Hi Aine,

I took the liberty of sprucing up the readme. I added example usage to explain the colors, the different modes and also updated the readme to match the new --ambig-mode options.

This pull request closes:

32 - added citation
25 - changed --snps-only instead of --show-indels
