Path passed to jclusterfunk can't handle spaces #7

If there is a space in the path for the current working directory this is passed un-escaped to jclusterfunk causing it to fail at the outgroup pruning stage. Could it be passed as relative path? Or the spaces escaped?

have resolved this by moving to dir in the smake, then running jclusterfunk in place
