Intercom automatically pops up sometimes in the web portal (see image). The desired behavior is for it to be clickable at any time, but not pop up, as it's distracting. Apparently the message needs to be sent as a "badge". I've attached an image of how to do it when creating a message in the app; however, I'm not sure how / whether this can be done with their API.
