Fix up the matrix package

Purpose of code changes on this branch:
This set of changes should clean up all the java doc and any interface
ideas we have regarding the matrix package.

When reviewing my code changes, please focus on:
Don't do a full code review yet, but please mark files where you think we
need to do something significant.  VectorIO is up for change in this CL.

After the review, I'll merge this branch into:
/trunk
