I have the same issue ST3, build 3047, OSX 10.9, same error message, AutoBackups (OSX).sublime-settings correctly named, AB updated just now.

last commit (improved settings) resolved problem with saving but user settings ignored, takes default settings

No, update via git only. Download files and replace
