What is the Version you're running?
Version: v2.0.9.8s

(1) In Game User Name: Silverwolf

(2) What is your issue? My copied files from "Recover Public File" or "Copy and 
Delete a Public File" missions auto-delete when I Open a sub-folder, or if I 
have a sub-folder open they don't copy to the sub-folder (My HD memory changes, 
and I can get credit for completing the mission, so I'm pretty sure it goes to 
the HD main menu), but when I exit the sub-folder the copied file auto-deletes 
and I gain my HD space back. I basically don't have to use my "File Killer" to 
manually delete the copied file.

Okay ... it looks like it only occurs directly after I reply to the mission 
email for completion of the mission.

This is intended to prevent exploits with copy missions.  Codelink removes the 
file from your harddisk automatically.
