Hi, I want to know if the ancestral allele (AA tag) is necessary in vcf file to detect SNP patterns.

Hi, RAiSD uses the infinite sites model so the ancestral allele and the derived allele do not need to be known to detect SNP patterns. Both fields need to be present in the vcf file though in order for the input file to be parsed correctly. Nikos
