Clean up ugly code #2

Much of the code was developed over several years using different text editors to write the modules/kernels. As a result, there are many inconsistencies in the spacing used for brackets/lines in the code structure that looks visually unprofessional.

Completed all essential cleaning. Additional changes can be made periodically.
