Hi, the new GNOME terminal Ptyxis (formerly named Prompt) is missing.
The following command should work to open the terminal running a command when it's installed as a flatpak:
flatpak run app.devsuite.Ptyxis -x "<command>"
AIUI, the double quotes are needed for the command options and arguments to be correctly captured by the terminal (and not be interpreted as terminal or flatpak options), I don't know if this can be an issue.
