When installing using the flightdirect metalware plugin (although this has also been tested manually) I am no longer able to sync files unless I explicitly set the public directory to be used. This wasn't the case before some of the more recent updates, could this be looked into?

The anvil public directory has not been set. Please run:
flight config set public-dir=...
