I've been running an assembly for quite a while using MaSuRCA 3.2.8 and we may have to shut the machine down. The assembly is currently in the 1-overlapper step and I was just wanting to check if we could stop the job and resume it after the restart? Looking at the current assemble.sh script it looks like it would remove all the files and directories inside the CA.mr.41.15.17.0.029 directory which wouldn't be good. I'm assuming if I stopped the job and reran the masurca script the new assemble.sh would account for current progress and not delete everything but need to be sure.

I am at the same point of the assembly, and a bit lost to what files I should delete. Did you just start without doing anything, or did you delete some files? IF so, which files did you delete?
