Clustering and tree plot should be a part of CLI #63

Right now, the program for distance matrix clustering and tree plot is run statically. It should be given by user as part of their input.

For now we're gonna focus on the distance matrix aspect of the pipeline, as that's what makes SNACC unique. We can revisit this in the future.
